One night, Kazuki Muto jumps in to try to save what he thinks is a girl in distress from a monster and instead gets impaled through the heart. The girl, Tokiko, is actually an alchemic warrior with a Busou Renkin, name of Valkerie Skirt, with the mission to exterminate Homunculi. She implants the only other successful work of alchemy than the Homunculus, the Kakugane, to take the place of Kazuki's heart. The Kakugane resonates with his fighting spirit and forms a Busou Renkin (in his case a spear) so he can fight the Homunculus monsters who prey on humans. Kazuki joins with Tokiko to battle with the Homunculi and protect his friends and his sister Mahiro.
Nanami Takahashi welcomes the start of her high school life with great expectations of making as many friends as possible. There is much talk among the girls about a popular boy, Motoharu Yano, who has 2/3 of the girls in his middle school liking him. When Nanami asks Yuri Yamamoto, the girl sitting next to her, about Yano, the latter curtly replies that she dislikes him. Nanami is clueless of who Yano is until the day of the class nomination when she made a fool of herself by calling the name of her new friend wrongly. Following the precedent Asura cryin' Tomoharu has now the dilema of making a contract with an 'Akuma' since he might lost his dear friend Takatsuki if not, but doing so will compromise his own existence as the one from his ghost friend Misao since this will make them an "Asura cryin' ". The biggest threat to humankind according to the school presidents. And the decision will be even harder since they now recover some of their past memories, memories of a 1st world they didn't know that existed.

Three hundred and fifty years have passed since humans first settled the Balkan star system, located approximately 150 light years from Earth, where a number of planets have been "terraformed" to resemble Earth. Thor learns about Chimaeran society's four "Rings" and how to leave Chimera by becoming the Beast King from Zagi, who rescued Thor and Rai after they immediately run into trouble on the planet. Thor proceeds to the Ochre Ring where he gets swept up into that Ring's politics and winds up defeating it's Top, bringing him closer to becoming the Beast King. After several years Thor faces off with Zagi who has violently taken over the Blanc ring and is determined to rule over and change Chimaeran society. Their encounter ends with an uneasy truce and a plan to force Juno to negotiate with Thor. When Thor finally meets the President of Juno the mystery of Thor's and Chimera's secret origins are revealed. When Thor learns the planet's inhabitants are to be sacrificed for Juno's society he destroys the scientific facility attempting to terraform Chimaera.

He meets up with Seri and Asuka and they fled from the ruins, only to realise that the town they used to live in is completely empty. Subsequently, people wrapped in cloaks appear before him. They were told that they have been brought to another world.
